Used to be able to do it with Winamp + a DJ plugin.
Basically you ran 2 instances of Winamp and the plugin would enable you to alter pitch, speed etc. of either of the streams and you could output to a new wav file.

Haven`t used it for years, but worth looking in that (free) direction.

Don`t know if it will do everything you ask for, though it does quite a lot. Take a look at Audacity here.

Go to Download.com and search for DJ or something similar. They have absolutely tons. I got a couple, cant remember which ones, and they are ok to do a few tunes together. But if you want to do any more than that you need two sound cards as you cant mute or seperate one source from the other.

I`ve used Virtual DJ which is pretty nifty. Check it out here.
